广东省1株百日咳鲍特菌分离株的全基因组测序分析

Whole genome sequencing analysis of Bordetella pertussis strain isolated in Guangdong Province

摘要: 目的了解2017年广东省1株百日咳鲍特菌(简称百日咳杆菌)分离株的基因特征。方法对2017年广东省百日咳杆菌分离株(BP_GD2017)进行全基因组测序,分析这株菌的ptxS1、prn、fim2、fim3等主要抗原基因,并与我国的百日咳杆菌疫苗生产株CS株的抗原基因序列以及GenBank中收录的百日咳基因序列进行比较分析,同时应用wg-SNPs方法与NCBI上获取的31株国内外百日咳杆菌的基因组进行遗传进化分析。结果广东分离株BP_GD2017的基因组大小为3.64 MB,G+C含量67.74%,rRNA操纵子3个,分别是5S、16S和23S,46个tRNA,基因组结构和特征与我国疫苗生产株CS株以及其他地区和时间分离的百日咳杆菌基因组相似。分离株的ptxS1基因为A型、prn基因为2型,均与我国疫苗生产株CS株不同,fim2和fim3基因的氨基酸序列与我国疫苗生产株CS株同源性为100%。wg-SNPs基因进化显示与我国疫苗生产株CS株在不同的进化分支,而与近年来流行的其他地区(美国、英国、荷兰和挪威等地)分离株处于同一进化分支。结论广东省这株百日咳分离株与我国疫苗生产株CS株的主要抗原基因序列存在一定变异,遗传进化分支选择也出现了改变,通过比较分析不同国家或地区的分离株,可以从基因组水平上更加准确地分析基因重组、突变和进化,可以为制定百日咳疫苗免疫策略以及新型无细胞百日咳疫苗的研发提供支撑。

Abstract: ObjectiveTo analyze genetic characteristics of a Bordetella pertussis strain isolated in Guangdong Province.MethodsBordetella pertussis strain isolated in Guangdong Province in 2017 (BP_GD2017) was analyzed by whole genome sequencing. Four antigenic genes of pertussis toxin Sl subunit(ptxSl),pertactin (prn), fimbriae 2(fim2) and fimbriae 3(fim3) were compared with those of the isolates in GenBank and the isolate CS which was used in the production of pertussis vaccine in China.The wg-SNPs method was also applied to determine the genetic evolution with 31 strains available from NCBI genome database. ResultsThe genome of BP_GD2017 has a genome size of 3.64 MB, G+C content of 67.74%, and three rRNA operons, 5S, 16S and 23S, 46 tRNAs. The genome structure and characteristics were similar to those of the Bordetella pertussis genome isolated from the vaccine strain CS strain in China and other regions and time. BP_GD2017 belonged to ptxS1A type and prn2 type, different from the CS vaccine strains. Its amino acid sequences of the fim2 and fim3 genes were identical with the CS vaccine strains. The phylogenetic trees showed the BP_GD2017 was clustered into the evolutionary branch with other strains prevalent in recent years, while in different evolutionary branch with the CS vaccine strains. ConclusionThe Bordetella pertussis strain isolated in Guangdong was different from the CS vaccine strains in ptxS1 and prn antigenic genes, and also changed in genetic evolutionary branch, which provide support for molecular epidemiology research and vaccine development of pertussis in China.
